SS-31 belongs to the Szeto-Schiller family of aromatic-cationic tetrapeptides. Its defining structural feature is an alternating aromatic-cationic motif that allows it to concentrate at the inner mitochondrial membrane independently of membrane potential, which is unusual among peptides since most do not reach that compartment at all. The literature describes it as binding cardiolipin, the signature phospholipid of the inner membrane, and it is used experimentally to probe cristae architecture, electron-transport-chain efficiency, and mitochondrial reactive oxygen species in cell and tissue models.

Two design details matter when working with it. The N-terminal D-arginine and the C-terminal amide both slow enzymatic degradation, and the 2,6-dimethyltyrosine is a non-standard residue, so ordinary tyrosine-based identity assumptions do not apply when reading a mass spectrum. Read the certificate of analysis carefully.
